Flatpaks aren't directly integrated like normal .deb packages are. Your flatpaks won't affect anything on a system upgrade. The idea behind them as well as snaps and appimages is that they will run regardless of what version or distro you use assuming the daemon runs properly in the first place (appimage is just a self extracting file that runs itself). The flatpak daemon will be upgraded. The only way you may have some type of trouble is if something changes that the currently installed flatpak can't deal with in the updated daemon. Otherwise it's seamless.
Personally this is one major advantage they have over standard system packages. They upgrade when you want them to, not when the distro tells it to. Not the most ideal from a security perspective but for consistency it's hard to top.
